All contacts alignment

   On this page the alignments of all studied structures containing DNA are represented. Protein-DNA contacts are marked in different ways, so that it is possible to estimate the conservation of every contact among the structures and the distribution of these contacts in the protein sequence as well as their attachment to certain second structure elements.

Alignment of ETS domains with residues contacting to DNA being marked by colors

   Designations for this alignment:
Blue background means a contact with backbone phosphate.
Orange background means a contact with major groove atoms.
Yellow background means a contact with minor groove atoms.
Green letters mean engagement in hydrophobic cluster on protein-DNA interface.
The line called wat_bb shows the number of proteins where the corresponding AA residue makes contact with DNA backbone phosphates through a molecule of water.
The line called wat_mjg shows the number of proteins where the corresponding AA residue makes contact with DNA major groove atoms through a molecule of water.

   Besides all DNA containing structures this alignment also includes two chains without DNA (R and S) due to the presence of contacts through water bridges in this chains.

H – HBond with major groove;
Z – HBond with minor groove;
F – engagement in hydrophobic cluster on protein-DNA interface;
W – contact through a molecule of water with backbone phosphate;
R – contact through a molecule of water with major groove;
L – HBond with backbone phosphate + engagement in hydrophobic cluster;
T – HBond with major groove + engagement in hydrophobic cluster;
E – HBond with backbone phosphate + contact through a molecule of water with backbone phosphate;
A – HBond with major groove + contact through a molecule of water with backbone phosphate;
J – contacts through water molecules both with backbone phosphate and major groove;
M – contact through a molecule of water with backbone phosphate + engagement in hydrophobic cluster;
Q – contact through a molecule of water with backbone major groove + engagement in hydrophobic cluster;
N – HBond wuth backbone phosphate + engagement in hydrophobic interaction + contact through a molecule of water with backbone phosphate;
Y – HBond with major groove + contacts through water molecules both with backbone phosphate and major groove;
D – HBond with major groove + engagement in hydrophobic cluster + contact through a molecule of water with backbone phosphate;
